Short answer: you removed nodes from your link graph — the deleted pages were holding internal links and topical breadth that the surviving pages depended on.

Every page in a cluster contributes coverage and passes link equity to its neighbors and the pillar. Delete a few without redirecting, and you create broken links, lost coverage of subtopics, and a sudden gap in the topic you'd told Google you covered.

In practice:
— Before deleting, check each page's internal inlinks and any traffic/rankings it holds.
— If a page is genuinely redundant, 301-redirect it to the closest relevant page and update internal links pointing at it.
— If it covers a unique subtopic, improve it instead of deleting it.

Pruning can help quality, but only when you redirect and re-link, not when you just remove.
